大学進学を目指すマイク・ワゾウスキは、小さなモンスターだった頃から怖がらせ屋になることを夢見ていました。そして、最高の怖がらせ屋はモンスターズ・ユニバーシティ（MU）から生まれることを誰よりもよく知っています。しかし、MUでの最初の学期、マイクの計画は、天才的な怖がらせ屋であるジェームズ・P・サリバン（サリー）と出会ったことで狂い始めます。二人の制御不能な競争心が原因で、大学のエリート怖がらせプログラムから追い出されてしまいます。一時的に夢を絶たれた彼らは、事態を収拾するためには、一風変わったモンスターたちと協力しなければならないことに気づきます。
